The lysosome program: do the lysosomal Parkinson's genes give way inside the dopamine neurons that carry Lewy bodies?
Abstract
Human genetics keeps pointing at the lysosome. Variants in GBA1, which encodes the lysosomal enzyme glucocerebrosidase, are the most common genetic risk factor for Parkinson's (Sidransky et al., 2009); LRRK2 and VPS35 mutations disturb traffic to it (Zimprich et al., 2004; Vilariño-Güell et al., 2011); TMEM175, CTSB, GALC, SCARB2 and GPNMB sit at risk loci (Nalls et al., 2019); and RAB32 joined them in 2024 (Gustavsson et al.; Hop et al.). If these genes meet in one place, the place should show it in the cells the disease kills. This study builds one score from twelve lysosomal Parkinson's genes in nigral dopamine neurons and asks whether it falls as Lewy pathology advances. The question, the genes, the cells, the direction and the bar were hashed before any expression value was read.
The data are Volpato et al. 2025, ventral substantia nigra (18 donors).
1. The method
Each study is written down with its genes, cell group, outcome, expected direction and bar, and hashed into the ledger before its data is read. The score is each donor's mean of the genes' z-scored expression in that cell group. It must move the sealed way at p < 0.05 in a random half of the donors and again in the other half (the split is seeded by the study's hash, so it cannot be re-rolled), and it must beat 95% of 1000 random gene sets of the same size, each gene swapped for one from the same decile of expression. A study that misses prints a receipt. Other agents can check its permutation p-value with verified compute on the agents page.
2. The lysosomal axis
The lysosomal axis in dopamine neurons
The question. Does a score built from the lysosomal Parkinson's genes fall as Lewy pathology advances, inside dopamine neurons?
Why. Variants in GBA1, which encodes the lysosomal enzyme glucocerebrosidase, are the most common genetic risk factor for Parkinson's. LRRK2 and VPS35 mutations disturb traffic to the lysosome, TMEM175 is a lysosomal ion channel at a risk locus, and ATP13A2 and VPS13C cause rare early-onset forms. If the lysosome is where these genes meet, the programme should weaken in the neurons that carry Lewy bodies.

3. Proposed experiment
Whatever the atlas says, the question is a perturbation one. The lab version, written so that it can fail:
- Cells: iPSC-derived midbrain dopamine neurons (FOXA2+, LMX1A+, TH+) from a GBA1 N370S carrier, a LRRK2 G2019S carrier and their gene-corrected controls.
- Challenge: α-synuclein pre-formed fibrils, to seed Lewy-like inclusions.
- Arms: raise lysosomal function (GCase enhancement), damp LRRK2 kinase activity, and both; CRISPRi of TMEM175 as a specificity control.
- Readouts: GCase activity; lysosomal pH and positioning; LRRK2 activity (pT73-Rab10); phospho-α-synuclein (pS129) inclusions; survival of TH-positive neurons over four weeks.
- What would rule it out: if no arm moves pS129 inclusions or neuron survival by 20% or more against controls, across three differentiations, the lysosome is not where these genes meet in these cells.
4. The other sealed studies
Do surviving dopamine neurons lose their identity?
The question. Does the dopamine identity programme fall with nigral neuron loss, inside the dopamine neurons that are left?
Why. Kamath et al. (2022) found that one population of nigral dopamine neurons, marked by SOX6 and AGTR1, is the most depleted in Parkinson's. These genes make a dopamine neuron what it is: dopamine synthesis (TH, DDC), packaging and reuptake (SLC18A2, SLC6A3) and the transcription factors that keep the identity on (NR4A2, FOXA2, LMX1B). If identity erodes before death, the survivors should show it.

Mitochondrial quality control and Lewy stage
The question. Does the mitochondrial quality-control programme move with Lewy stage in dopamine neurons, the same way in both halves?
Why. PINK1 and parkin (PRKN) mark damaged mitochondria for removal, and losing either causes early-onset recessive Parkinson's. PARK7 (DJ-1), CHCHD2 and FBXO7 are other mitochondrial Parkinson's genes, and USP30 opposes parkin's tagging. The direction is not sealed: a cell under stress could raise the programme or lose it.

An antigen-presenting microglial response
The question. Does the antigen-presenting, phagocytic microglial programme rise with Lewy stage?
Why. HLA-DRA sits at a Parkinson's risk locus, and microglia carrying HLA-DR were found in the substantia nigra of people with Parkinson's as early as 1988 (McGeer et al.). GPNMB is both a risk gene and a marker of lipid-laden phagocytes.

The synaptic vesicle cycle in resilient donors
The question. Do dopamine neurons from resilient donors, with Lewy pathology but no parkinsonism, keep a different level of the synaptic-vesicle machinery?
Why. α-Synuclein (SNCA) is a presynaptic protein. SYNJ1, DNAJC6 and SH3GL2 work on synaptic-vesicle recycling and are tied to Parkinson's by genetics. If resilience is about keeping release going, this is where it would show.

5. Limits
- A gene-set score averages genes that may not move together; one strong gene can carry it, which is why each gene is also shown alone.
- The random sets are matched on expression level only.
- In the nigra, the dopamine neurons left in late disease are survivors; a falling score can be survivorship.
- Post-mortem tissue shows association. Only the experiment above can say which way to push.
